Hi Pieter, this pathway looks very interesting, but as Thomas mentioned already (you may not have gotten his previous correspondence), gene/protein objects are better represented with the DataNode object. You currently use shapes to represent genes/proteins, switching to DataNodes will allow you to link each object to database identifiers, making the pathway more useful.

Your pathway is currently tagged for deletion because genes/proteins are not properly illustrated. Rather than deleting the pathway, we would prefer that you make changes to the pathway as suggested by Thomas above. Annotation

Hi Pieter, thanks for contributing your pathway to WikiPathways. I noticed you use shapes + labels to represent the proteins in your pathway. Please note that there is a specialized object for representing a protein/gene-product. You can add it using the newgeneproduct.gif gene-product button on the toolbar. The advantage of using a gene-product object is that you can annotate it, for example with a UniProt identifier. This has several advantages:

  • You can directly view detailed information about the protein by clicking on the link in the table at the bottom of the pathway page.
  • You can use the pathway for visualization of experimental data in GenMAPP or PathVisio.

If you want to annotate your pathway, please see step 3 of the tutorial for instructions.
